    Again I am just throwing out ideas here.  So although the salt generator is showing it is getting enough water flow it might not be enough for the pool heater.  I would check to see if the multiport valve is opened all the way while in the position that sends it to your heater (or when you are having the issue).  It might be that it is not completely turning to allow the full flow to come out.  The other thought is maybe there is a clog somehow in the valve.  Of course it could be an issue with your heater, but if you are able to get proper flow through your heater when the valve is in a different position it points to it not being a problem with your heater, but rather an dissue with your plumbing.  It's either the way it is set up or a problem with one of the valves.
